Im instlling a sony deck in a 98 lexus es300, what is the sub ant used for on the back of the pioneer factory head unit?

install went great , did not use the sub ant, everything works, the metra dash kit and wiring harness was easy to install

The small antenna is for the diversity antenna part of the factory radio tuner.

Since 99.9% of aftermarket radios do not have provisions for this antenna, just leave it unconnected and tape it up.
